Check the following parameters:

db2 get dbm cfg | grep -i discover
Discovery mode (DISCOVER) = SEARCH
Discover server instance (DISCOVER_INST) = ENABLE
db2 get db cfg | grep -i discover
Discovery support for this database (DISCOVER_DB) = ENABLE

I'm using DB2 9.1.3 on Windows.

From a DB2 command window, I issued commands to catalog a remote system,
catalog the remote instance, and catalog the database. After each
statement, I received the message that it was successful, but the
changes might not show up until the database cache is cleared or
refreshed or something like that.

When I go into the Control Center, I can see the Server and the
Instance, but the database doesn't show up. I can see the database if I
issue a list database directory. I can also connect to the database.

Any idea why I can't see the database in Control Center?
