Once you restore the master database it WILL shut down SQL Server. Then,
from your Windows NT/2000/2003 Services Control Panel applet you'll need
to restart the MSSQLServer service. Does it error out when you try to do
this?
You'll probably have a bunch of databases showing up as "suspect" if the
file paths to the MDF/LDF files for the user databases is different than
the previous server (from which you got the master backup).

Then, though EM, restore master DB...then it shuts down, and that is all

Would it be better to do this from a command prompt or similar and not
