Not sure if you had gotten a solution or not but we just had a similar
problem yesterday and we use tcp/ip and in my configuration manager
under the sql native client configuration, and alias we wanted to use I
had to add the port #/parameter as such and now works fine.

Could be a lot of things. Is this a new problem? Are Named Pipes
actually enabled? Do you have a client that's trying to connect via NP
when they should be connecting via TCP/IP? Check the settings in
Configuration Manager, both for the agent and for services, and check
any aliases in use.
